The dawn of the [[IlClan Era]] and beginning of the [[Dominion Civil War]] initially didn't affect the Protectorate, but after [[Alpha Galaxy (Clan Ghost Bear)|Alpha Galaxy]] attacked Vega expecting to get rid of the Freeminders (which some Bears saw as an abomination) Isis was forced to order her Clusters to go to ground in order to preserve them. The Freeminders were only saved by the arrival of SaKhan [[Roy Jorgensson]] and Alpha Galaxy's former leader, Galaxy Commander [[Lars Magnusson]]. When Alpha Galaxy's leader was killed by Lars after having killed the SaKhan, Lars managed to reassume control of his Galaxy. Before departing, Lars left Isis as military commander of the Protectorate, making peace between the Vegan Freeminders and the rest of the Clan.<ref>''Dominions Divided'', p. 77-79</ref>
